Prunus species are very important segment of the Hungarian fruit industry and have agronomical importance. Our institute not only have a breeding program aiming to breed new accessions with improved quality but is responsible for the management of germ plasm collections and certified stock collection of different Prunus species.
To carefully plan breeding programs and identify the presence of favourable traits well planned marker design any genetic analysis should be carried out. Genebank collections are maintained in open air fields, but has to be relocated into isolator houses in the upcoming years, because a recent change in the plant protection regulations. Isolators can accommodate only host trees which virus free status were proved by official test. As these official tests currently confide to biotests, lasting for three years, it would be sensible to send only good, virus free candidates for it. To achieve this, more sensitive, high-throughput based methods are available, which can disclose the presence of any pathogens in the sample. Small RNA HTS, a special field of this new technology, investigates small RNAs derived during virus infection by the RNA interference-based defence mechanism of the host.
In the frame of this PhD topic Prunus species from the stock and germ plasm collections will be characterized both for their valuable traits and for their pathogen status using small RNA HTS and RNAseq. The applicant would be involved from the sample collection through the small RNA library preparation and bioinformatics analysis of the results till the validation of the results by different molecular biology-based methods and in the genetic mapping in parallel. Based on these we would describe all the presenting pathogens in the samples. Our results will give information about the presenting regulated and also latent virus infections and also about viral variants or strains present in our country. This detailed information would help us to maintain our germ plasm and stock collections as healthy as it can and prevent the spread of pathogens and minimise the risk of the damage what they could mean. Moreover, we could select possible resistance sources against them which can be further used in the breeding programs in the future.
